The AAC tracks are included in the .mkv file, and the huge 24-bit lossless versions are separate files. In MPC-HC they'll automatically be loaded since they have the same file name as the video. However this causes some issues with making seeking very slow if the .flac files are present. You can mux them into the .mkv if you want to use the lossless files.
