La nave spaziale Enterprise al comando dell'ammiraglio James T. Kirk, sta navigando nello spazio per una delle sue missioni spaziali, avendo a bordo un'ottima equipe di astronauti fra cui il primo ufficiale Spock, un vulcaniano; siamo nel secolo XXIII e i viaggi e imprese spaziali sono oramai di ordinaria amministrazione. Ad un tratto giunge un messaggio drammatico dal laboratorio spaziale Regula One sul quale si trovano la moglie separata di Kirk e il figlio David che praticamente non conosce il padre. Il messaggio informa che il diabolico Khan, da tempo abbandonato nelle immensità cosmiche per il suo comportamento, è riuscito con l'inganno ad impossessarsi della nave spaziale Reliant e sta per farsi rivelare i segreti dell'importante progetto Genesis, un progetto scientifico che è riuscito a ricostruire in laboratorio tutta la vita terrestre umana, vegetale, animale. Kirk decide di mettersi all'inseguimento di Khan la cui base cosmica è il pianeta Cet Alpha V.
